The following video tutorial covers a SNP analysis workflow on a whole-genome scale (while highlighting new SVS 7.4 functionality) including analysis preparation, data editing and manipulation, sample quality assurance (call rate, gender check, outliers in autosomal heterozygosity, reducing SNPs to informative subset, cryptic relatedness, and population stratification), SNP quality assurance, genotype association analysis based on a binary trait (including q-q plots and manhattan plots), genotype association analysis based on a quantitative trait, and regression analysis. This recording is from a live demonstration given by Dr. Bryce Christensen on January 19, 2011.
This tutorial uses an SVS project bundle which can be downloaded so that you can follow along. There is also a written handout.
