PREPARATION

HelixTree enables the import of binary, continuous and categorical dependent variables supporting case-control, QTL and categorical analysis. Predictor variables can be binary, continuous, ordinal, categorical, nominal and genetic (bi- and multi-allelic genotypes, microsatellites, etc.). Numerous file formats are supported directly or via custom Python scripts, including Affymetrix, Illumina, HapMap, SAS, STATA, SPSS, S-Plus, Excel, and more..

Affymetrix GeneChip-Compatible™
HelixTree is an Affymetrix GeneChip-compatible application, meaning it can directly import data from all Affymetrix GeneChip Human Mapping Arrays (incl. 5.0 & 6.0). You can also use the integrated NetAffx service to download the most up-to-date Affymetrix marker maps and library files.

Illumina BeadStudio
A custom report plug-in for Illumina’s BeadStudio software streamlines the export of genotype data to the Golden Helix DSF format. You can choose which chromosomes to export and select among the top, forward and design strands.

Progeny Lab Integration
Golden Helix and Progeny have teamed up to offer an integrated end-to-end data management and analysis solution. Now, within Progeny Lab you can create a custom query, export genotype and phenotype data to the Golden Helix DSF format and launch a HelixTree project with a click of a button.

Sparse Data Storage Technology
HelixTree’s sparse data storage format (DSF) enables you to rapidly import large-scale whole-genome data, analyze it with conventional hardware, and efficiently share projects among collaborators. Your entire WGA study can fit on a single USB Flash drive!

Project Navigation
In accordance with sound laboratory practices, a project navigator automatically time-stamps and logs each analysis step and provides efficient means for tracking and annotating results. You can also share project files, which is particularly helpful when collaborating on projects.
