The Copy Number Analysis Module (CNAM) is capable of scanning normalized micro array intensity data from both the Affymetrix and Illumina platforms with the object of determining where copy number variation occurs, and then performing association analysis on the intensity data over these regions of copy number variation.

Please see 4.4 for detailed instructions for importing and analyzing your copy number intensity data. See Chapter 25 for a complete overview and discussion of copy number analysis.
